I have a brand new Series 8 TV (Model # UN55KS8000FXZA) with the smart remote (Model Code: BN59-01241A). I went through the universal remote setup to have the Samsung remote control my Bose surround sound system. During the setup, it tests the remote by turning off the Bose, which is does successfully. I have the Bose connected to the TV via an optical audio cable. However, after the setup I can't get the remote to control the Bose. All I want is for the Samsung remote to control the power and the volume of the Bose system which it won't do. I am able to get the remote to control the volume of the Bose system if I edit the remote in the menu to the source of a specific device. I.e., if I change the remote source from 'optical audio' to 'HDMI1' (from the menu shown in the attached photo) where my Apple TV is connected, I can control the volume (but not the power) of the Bose when I have the TV on HDMI1.
But then it won't work on HDMI2,3 etc. In summary, my TV is connected to the Bose via optical audio cable.
I have devices connected to the TV on HDMI 1, 2 and 3. During remote setup I tell my TV that the Bose is connected via optical audio. The setup seems to work successfully as it is able to turn off the Bose. Afterward the smart remote won't control the Bose. If I edit the remote to say the Bose is connected to one of the HDMI ports instead, then it will control the volume of the Bose when the TV is on that specific source, but not any of the others, and it doesn't control the power of the Bose in any scenario. If you go into source, and select universal remote ( Universal Remote Setup), add new device (add your soundbar/sound system) on optical not HDMI1. Go back into the universal remote setup, select your soundbar/soundsystem then select use with blu-ray player, select your Apple TV.

It should start controlling your sound system. I have a vizio soundbar and this worked for. It controls the soundbar when I'm using my Apple TV and the built in apps in the Samsung TV. I don't have any other inputs connected at the moment so I can't test it out.
The Bose Cinemate II provides theater-like sound in your business conference room or other meeting space. The sound system connects to your television via a component known as the interface module. The interface module processes audio from Blu-ray players, as well as standard DVD players, VCRs and even cable/satellite boxes. Connecting your Blu-ray player to the Bose Cinemate II is done via your television’s audio inputs. Once the connections are complete, you can control your Blu-ray’s functions with the Bose Cinemate II’s remote control.

5 Turn your television’s sound level down to zero so all the audio is being delivered through the Bose Cinemate II. You can also turn your television’s speakers off by sliding the “Speakers” switch on the back of the television to the “Off” position. If your television doesn’t contain a “Speakers” switch, press the “Menu” button on its remote control or front panel and navigate using the remote control’s up and down arrows to its “Audio” menu. Navigate down to its “Speakers” or similar wording option and select “Off.” Press the “Menu” button to exit the on-screen menu. Tip. check The Bose Cinemate II also includes an “Optical Audio” port that lets you connect the sound system to your television via its “Optical Audio” port. Connect the Bose Cinemate II to your television using one optical cable – plug one end of the cable into the “Optical Audio” port on the back of your television and then plug the other end of the optical cable into the “Optical Audio” on the back of the Bose Cinemate II’s interface module.
